Assume you know or have access to the sequence of DNA or a protein unless the question states that its sequence is unknown.

You are investigating an anti-cholesterol drug designed to lower LDL but not HDL. The drug interferes with lipid processing by blocking a conversion enzyme. Some reports from the clinical trials indicate that people with a SNP in the conversion enzyme gene sequence do not respond to the drug. Explain how could you develop an experimental model to determine if the mutation is involved in a lower response to the drug?

Solutions

Expert Solution

We can take a model organism such as mouse and knockin with the mutated gene for the LDL converting enzyme in lipid processing and give the mouse model with high fat or high fat diet and treat with the the mentioned drug and collect the serum before drug treatment and after drug treatment to analyse the LDL and HDL levels. Even after the treatment of the LDL is not lower down, than the SNP of the converting enzyme is not affected by the drug

You have a protein of an unknown concentration but you know that the range is 0.2 mg/mL to 2 mg/mL. You know that typically amounts around 10 µg give a good result on an SDS-PAGE gel. You have 9 wells (1 ladder and 9 others). Using 5 wells, how would you design an experiment to look at the effect of amount of protein loaded on the band appearance on the gel? In isolation, a DNA-binding protein binds to its regulatory sequence with a Kd of 1.0 microM. Another DNA binding protein binds to another sequence on the same DNA a few bases away with a Kd of 5.0 microM when alone. The two proteins each have a domain which binds to the other, with an interaction energy of -2.7 kcal/mole: (a) Draw the thermodynamic box which represents all four states of this system. I discovered a new transcription activator (a protein that binds a specific DNA sequence at promoters of genes) and helps bring in the SWI/SNF complex to the promoters of 200 genes. What would be the affect on chromatin organization and gene expression at these genes if I mutate the transcription activator such that it no longer is able to bind DNA?

You sequence the DNA of the organism, and it was normal at this location, with no mutations. You sequence the mRNA, and it was also normal. Based on your knowledge of protein translation, and any changes in the peptide that you recover, you assume that there has been some of type of change in the translational, not post-translational mechanism due to the radiation. What is/are a plausible guess to the explain the changes in the peptide recovered versus the one...
