Difference between  Protein (SDS-PAGE) gel electrophoresis and DNA (agarose) gel electrophoresis is as follows:

Protein (SDS-PAGE) gel electrophoresis DNA (agarose) gel electrophoresis
Name of gel used Sodium dodecyl sulfate (SDS) polyacrylamide gel slabs is used. Agarose gel is used.
Sepration It is used for sepration of protein separation (Neutral PAGE can be used for DNA separation) It is used for sepration of DNA and Nucleic acids.
Principle It is based on Mass as well as charge. It is based on the principle of charge and size of nucleic acids.
Resolution When the PAGE gel (neutral) when used for DNA can give better resolution than Agarose gel. It gives low resolution for DNA than SDS-PAGE gel.
Denaturation In this electrophoresis proteins denatures prior to separation. In this electrophoresis both denaturating and non denaturating technicques used.
Gel running Always vertically. Horizontally or vertically.
Uses It is used for sepration of proteins based on their mass. It is used for macromolecules using an electric field.
