Is taking DNA samples (likely through mouth cheek swabs) from 6-10 year-old orphaned children scientifically ethical? Does the unique scientific opportunity to study stress and telomeres make any difference to your position?

Ethical issues depends on many things, i.e., religious, rituals along with intentions of doing that particular work. DNA sample can be taken from anyone but raising of ethical issues is always depend upon the reason for doing this. If someone is taking DNA sample for wellbeing of that child or to investigate legally then there is no ethical issues. But taking DNA sample without informing orphan’s in-charge and responsible authority, then it is an ethical issue. So, taking sample with positive intentions with proper permission is never an issue for any age group. For more carefully, you can take samples from hair, saliva instead of cheek swab. Doing something within law and ethical rules can never affect your position. But doing it illegally and against ethical issues can affect you severely.
